Dear Sir,
      Please check if footing size is okay at top of boulder level assuming same SBC (overturning ie ensuring min pressure is > 0 will be critical). If so, you can fill the footing area up to top of boulder with lean PCC and put the footing at higher level. Hope this may be feasible and also safe.

Since it is a tower foundation , the governing case will be Wind .
Gravity loading will be much less to trouble for unequal settlements of a foundation on different stratas. Due to wind blowing away from Boulder direction  , moments in footing cause higher pressure on soil side and if deflection of tower is critical , soil strata beneath needs to be adequate.

But safeguards are definitely necessary as suggested by sefi members

Dear Sefians,

Foundation resting partly on boulder -- just remember case of leaning tower of PISA


In past years, A Running chimney 75% collapsed due to two different bearing capacity foundation base and many has been arrested and has been put inside the bar and  charged heavy punishments due to mass casualties  at site.
  If rest of strata bearing capacity is different then rock , Also big rock itself have a tendency to settle down due to its own weight.
So foundation will never be a stable foundation.
movement in future is 100% possible.
And ultimately structure could not be stood up safe for its design period.

Solution is prepare even foundation base after removing the rock or make free the sufficient surrounding space.
